The files in MetaShare are not stored in MetaShare, they are stored in Microsoft SharePoint. MetaShare only presents data from SharePoint in a user-friendly interface. If you at any time choose to uninstall MetaShare, all documents, their metadata and their access rights will remain intact in SharePoint.
